Can I say "He separates it out than that part" ?, is it correct ?

No, it's not. You "separate out" something "from" something else. E.g.:

"Here you can see how the vibrating classifier effectively separates out bad beans from good beans[.]"

You don't need a "from" phrase, however. Without it, the assumption is that the named object is being separated out from everything else in the mixture:

"James Cropper has opened a new facility that separates out the plastic incorporated in the cups[.]"

Or all of the individual components are being separated out from each other:

"How do I produce a report that separates out individual vendors...?"
