I've found a series of online dictionaries covering Nahuatl, Yucatec Mayan, Zapotec, Mixe, and P'urhépecha here:
http://whp.uoregon.edu/dictionaries/
(The direct link to the Zapotec dictionary is here: http://whp.uoregon.edu/dictionaries/zapotec/)

EDIT: Apparently I already had found the Nahuatl dictionary from this project. Score one for memory.

Anyway, I've linked to the main page that lists all the dictionaries at the top of the list (under the SIL links).

I've just stumbled across some great stuff for Quechua, which I've added to the list.

I just found this: http://clacs.as.nyu.edu/object/clacs.qu ... its.market
It only has 5 lessons, but it's a good start for Quechua. It appears to be either Bolivian or Peruvian Quechua of some sort, though I'm far from sure.

Oh, I totally forgot about this! Weird, the first dialog is in a Cusco market, but whatever variety of Quechua they're using there, it's definitely not Cusco Quechua. Maybe it's the Southern Quechua standard?

I've just found an online course for a Mayan language that is both in English and has audio! Yay!

https://tzij.coerll.utexas.edu/

It's for the K'iche' Mayan language.

I kind of know some of those people. :) Telma Can, who's a native speaker, was in grad school with me, and we had at least one course together. I think I might have met Sergio Romero, and I've definitely met Carl Blyth. Carl's daughter married a Malayalee American guy I've known ever since I moved here who turns out to be distantly related to me (through two marriages).

This doesn't exactly follow the course, but I figure it should be helpful for those following the La ütz awäch course:
