Yes, there is a diffence between two sentences:
Yağmur yağar is a simple present tense.
Yağmur yağıyor is a present continuous tense.
For instance;
Karadeniz Bölgesinde her mevsim yağmur yağar = It rains in the Black Sea Region in every season.
Şu an yağmur yağıyor, şemsiyemi almam gerek = It's raining right now, I should take my umbrella.
