Every song is in Drop D tuning, but all the notation is made as if we were playing on a standard, E-tuned guitar.

My MS Word 2007 suggests I replace “all the notation” with “the entire notation.” Is my original sentence wrong?

I haven't ever found MS Word suggestions very helpful. Perhaps there's a definite preference in musicological circles for how to express this, but either way sounds fine to me.

"all the nation" and "the entire nation" both are the same meaning sentence but it depend on your complete line or sentience structure which is the best option for you.
